Why bottled lemon juice, and not the lemon

The short version
Because bottled lemon juice has a known, constant acidity, and the acidity of one lemon varies from another [F-5.3].
That is the whole answer. It is not about hygiene, not about preservatives, and not about the bottled juice being stronger. It is that a tested recipe specifies a quantity of acid, and a quantity is only meaningful if you know how much acid is in what you are measuring.
The reason, once
A tested recipe that tells you to acidify is not telling you to make the food taste sharper. It is telling you to add a measured amount of acid, because that amount was shown in a laboratory to bring that food to a pH of 4.6 or lower [F-1.5].
An amount of acid is only a measurement if you know the strength of what you are pouring. Bottled lemon juice is standardised; a lemon is not [F-5.3]. That is the beginning and the end of it.
What it does not mean
It does not mean fresh lemon juice is dangerous to eat, or that the bottled kind is somehow purer. Squeeze lemons over everything else you cook.
It does not mean bottled juice is stronger. It means its strength is known.
And it does not mean you can compensate by being generous. Adding extra fresh juice does not convert an unknown quantity into a known one, and over-acidifying is not a plan, it is a guess with a different shape.

A tested acidification amount is a measurement of acid, expressed as a volume of a liquid whose strength is assumed. Bottled lemon juice is standardised, so the assumption holds. Fresh lemons are not standardised, so it does not.
Two lemons off the same tree can differ. Variety, ripeness, how long the fruit sat, how hard it was squeezed — all of it moves the number, and none of it is visible in the jug.
Note what the sentence does not say. It does not say fresh lemon juice is contaminated, weak, or unsafe to eat. It says its acidity is unknown, and an unknown cannot stand in for a tested quantity.
The same page applies the same logic to vinegar: use vinegars labelled as 5 percent acidity (50 grain), "since they produce consistent results" [F-5.3]. It is one principle, not two rules.

Acidification: To ensure safe acidity in whole, crushed, or juiced tomatoes, add 2 tablespoons of bottled lemon juice or 1/2 teaspoon of citric acid per quart of tomatoes. For pints, use 1 tablespoon bottled lemon juice or 1/4 teaspoon citric acid. Acid can be added directly to the jars before filling with product. Add sugar to offset acid taste, if desired. Four tablespoons of a 5 percent acidity vinegar per quart may be used instead of lemon juice or citric acid. However, vinegar may cause undesirable flavor changes.

The word "bottled" is inside the instruction, both times, rather than in a footnote about preferences. That is deliberate: the acid and its form are one specification.
Two other acids are offered on equal terms. Citric acid, in its own much smaller amount, and 5 percent acidity vinegar, in its own larger one, with the guide's plain warning that vinegar may change the flavour [F-5.1]. If you have no bottled lemon juice, the answer is one of those two, not a fresh lemon.

Is bottled lime juice the same thing?
The tested directions name three acids — bottled lemon juice, citric acid, and 5 percent acidity vinegar [F-5.1]. Lime is not among them, and there is no published amount to substitute. That is an absence of a tested figure rather than a finding about limes, and it leaves you with nothing to follow.
Does the brand matter? Is the cheap supermarket bottle fine?
What matters is that it is bottled lemon juice, so that the acidity is constant [F-5.3]. Cheap and standardised beats expensive and variable here.
Will it taste of lemon?
A little, in tomatoes. The guide's own answer is to add sugar to offset the acid taste if you want to, which changes the flavour and not the pH [F-5.1]. Citric acid is the option people usually find least noticeable.
